They can be specified in /etc/make.conf ala:

SUP_UPDATE=     yes
SUP=                    /usr/local/bin/cvsup
SUPFLAGS=               -g -L2
SUPFILE=                /etc/sup/src
PORTSSUPFILE=           /etc/sup/ports

After which you can make update in /usr/src and /usr/ports
